Description

RNAs fold cotranscriptionally as they are synthesized, however technical barriers have limited our understanding of how RNA folding directs RNA function. We previously developed a method for the high-resolution measurement of RNA structure during synthesis. In this proposal, we seek to (1) simplify the cotranscriptional SHAPE-Seq protocol, (2) expand the capabilities of cotranscriptional SHAPE-Seq to allow the detection of RNA structure subpopulations, and (3) use cotranscriptional SHAPE-Seq to uncover the role of cotranscriptional RNA folding in controlling gene regulation using the ZTP riboswitch as a model system.
